Yeah, in every RPG there are those things that oppose themselves, are just downright annoying, are repetitive, or are just there, that need special mention, as some have not been told of.
1. In BN2, you are told in the Coffee Machine that Navis can't drink coffee. But in BN6, they do anyway.
2. There are two Chauds in (as far as I know) BN3 - after Alpha - and BN6 - after the Cybeast.
3. Even though Zap's wife left him, her name remains Zap...
4. BN5's Nebula agents always wore gas masks, even in broad daylight, with clean air.
5. There's always something that's in the Undernet in one game that is very memorable but disappears later on - LifeVirusR site, Secret Hole(BN3), ShadeMan's coffin(BN4), and the Cybeast Statue(BN6).
6. In some instruction booklets, it says that Lan's parents have Navis. But as far as the games go, they don't.
7. Wily survives an exploson of a rocket, getting eaten, and a second explosion in his last base. Good gosh, what the hack does the old git do?
8. Regal is Wily's son. Who the heck married Wily?
9. In each game, the dish "Mom" is making stays the same, day after day, week after week...
10. Geez, won't someone cut Lan some slack on his homework because he's the only reason they're alive?
