I don't think there is a pure original strain of the Maverick Virus anymore. The entire virus was transferred over to Sigma, where it mutated. However, when the Sigma Virus and the Colony Virus fused, it created a virus that was equal or almost equal to the original Zero Virus in data and format. It's a copy virus, but still dangerous.

And I think there was a rumor about Wily and Isoc. Also Wily and Serges, too. After all, Serges was the one who rebuilt and upgraded Zero in X2. But no one has confirmed the whole Wily/Serges/Isoc connections.

I always thought that the pure virus strain was still partly in Zero, it just required a viral energy of a certain combination to feed itself.

If you destroy the colony, you destroy most of the Colony Virus, and while the rest of the Colony Virus forms the Zero Virus, but there isn't enough of it to reactivate Zero's original core programming.

Also, between X4 and X5, Sigma found and spoke to some incarnation of Wily. Sigma says to Zero after you beat his second form that he found someone that he "could almost call your father!" Hence, Wily. He stated in X's ending that his "new ally" built him his new battle body.

RisingDragon! I've had enough of this common sense and knowledge!

I hink the reincarnation of Wily had something to do with the Shadow Devil, as it is the sole Wily reference, and after the fight, it seems that Wily is indeed dead. Sigma said "you could call your father!" right? Meaning that the past-tense means he's dead. So I think the Shadow Devil was Wily's last battle incarnation.

What if, the virus is what contained all of zero's original programming and memeories because went to sigma when he infected him and created the sigma virus. Only by infecting zero with a simalar virus could he get back all the origanl stuff he lost.

I completely agree. They had a totally dishonorable end. That's the first thing that came to my mind when I first found out. They might as well have had them all slip on a banana peel and die.
