Would it be possible to alter megaman so he looks like your own custom navi? If so can I have any pointers or links to help?

Possible yes, but it will take a LOT of time: MegaMan.EXE is composed of several dozen sprites, and changing all of them would be quite a challenge. It's definitely possible, of course. You just need to be dedicated to the task.
Of course, if MegaMan himself is too far from your wanted design, you can use another navi as a base. Mega Man Battle Network 5, for example, features several other playable navies that could be edited as you wish.
