And now he chose to fight against the Mavericks and Reploids to make a Utopia. And he isn\'t sure if he is doing the right thing, he hesitates in every battle he has fought. He thinks he will become a Maverick like Zero and all the other Reploids and Even Sigma.

There are a few problems with your theory met buster:
1) X was found before Zero and was the one responsible for helping Cain make reploids. That\'s how it was possible for Sigma to be the one to stop Zero the first time. No reploids = no Sigma.
2) Dr. Light says that X is a new type of robot in X1 which would not really be true if X were just an upgraded Megaman.
3) X has no memories because he never knew Dr. Light or the others. If he were the original Megaman then there would be no reason for him to have his memories erased. If he lost his memory because of damage then there should have been some memory fragments surfacing by now, like Zero is having.
4) If X is the original Megaman, how come Dr. Light never calls him Megaman? It makes no sense for Light to change Megaman’s name if all he did was upgrade him or rebuild him.
5) There is no proof indicating that Zero is responsible for any deaths other than the scientists, reploids, and Hunters he killed upon being woken from his capsule in 21XX. It’s also unlikely that Zero killed everyone since Wily obviously did not take over the world and the fact that Zero was discovered asleep in a capsule indicates that he was not active prior to 21XX. Also the fact that there were still people around to find X indicates inactivity on the part of Zero.
6) If Megaman was defeated by Zero and then rebuilt as X, why would Dr. Light seal X up for 30 years when the world would have needed him to stop Zero then? I doubt Zero would have left enough of the original Megaman to rebuild him, have given Dr. Light the time required to rebuild him, or allowed Dr. Light to build a new robot from scratch.
7) Keiji Inafune, the creator of Megaman and X (and pretty much all of the Megaman series), has stated that Megaman and X are two different people in his interview at E3 with the Megaman Planet staff. Even prior to this, Capcom officials were stating that the two robots were different people.
I don’t know why some people seem to have a hard time believing that Dr. Light could create a new robot, one superior to all of his other creations, while they have little trouble believing that Wily could do so.
Anyways, here’s my theory.
Dr. Wily is nearing completion on Zero and the Virus that will serve to enhance his power. He decides to test out some of Zero’s new components on a robot to see if they work as expected.
Meanwhile, Dr. Light is almost done with X and given his concerns about the future, especially when Bass rants about how he won’t be replaced by some girly looking robot during a fight with Megaman, makes him as powerful as he can and contemplates making armors that will allow X to tap deeper into his power than he could normally.
Wily has the robot he made to test Zero’s components target Bass. They fight, Treble is killed, and Bass barely escapes. Pleased with the results Wily proceeds to work on Zero while sending his new robot after Bass, Megaman, and Protoman to further test the components.
Bass arrives at Light’s lab and warns Megaman about the new threat, Light decides to repair Bass. A few moments later Bass’s attacker arrives, kills Roll and Auto, and then wipes the floor with Megaman who is saved by Protoman. Protoman lures the assailant away while Megaman gets some quick repairs and brings a partially healed Bassback online.
They catch up to Protoman who is getting creamed because his energy imbalance has acted up and immobilized him. Bass and Megaman come to the rescue only to be tossed aside. Megaman is taken out with a head shot and Bass is killed with a shot to his generator. Wily’s new robot however has been ignoring Protoman, who has recovered and fires the attack he used on King’s shield. This leaves a nice big hole in the robot’s armor for Protoman to fire into. Protoman succeeds in destroying the new robot but is dying because of his energy imbalance and the wounds he has taken.
Protoman goes to Wily’s Skull Fortress and plants some bombs, returning to Dr. Light’s lab before they blow. The fortress collapses on top of Wily, who somehow manages to preserve his consciousness since he still exists in the X series, and buries Zero in under some debris.
Protoman dies after returning to Light’s lab, wishing he could have saved his brother and sister and that he had gotten his malfunction repaired so it would not have impaired him during the fight. Light cannot repair him since the damage is so bad.
Light, grieving over the loss of his children, finishes X. Concerned about the possibility of X being mentally unstable and seeing the destruction caused by Wily’s rouge robot, he seals X up for testing to make sure that X will not wake up as a mentally deranged killer. Sealing X up is also the only option Dr. Light has left since his other robots are dead and cannot watch over X. Dr. Light tells Dr. Cossack to make sure someone trustworthy checks up on his lab after 30 years, world events after Light’s death prevent this however and X is simply forgotten.
Cain finds X during a dig and activates him. When Cain is unable to precisely duplicate X’s circuits, he then decides to try and adapt what little of X’s technology he understands (and some he doesn’t) to current robot designs, resulting in reploids. A few reploids suffer mental breakdowns and go berserk. The Maverick Hunters are founded and led by Sigma, the strongest and smartest reploid at the time.
At some point a group of scientists find Zero’s capsule. Thinking they have another X on their hands they activate him and promptly die. Zero follows a pre-programmed directive to head to the coordinates of Light’s lab. Zero kills everyone he encounters and the number of Maverick reploids begin to increase. Zero arrives at the lab to find only an archeological team. He kills them and is pursued by a Hunter unit led by Gamma, a blue reploid that kind of resembles Megaman and X. Gamma and his team are slaughtered, so Sigma comes to fight.
Barely surviving the encounter Sigma has the defeated Zero taken back to the HQ for Cain to study. Cain fixes Zero and turns him on. Zero has no memory of what happened before and is recruited by Sigma to become a Hunter.
Here’s another theory I have, but I doubt it’s right:
There is a huge battle against one of Wily’s creations, not Zero, leaving a badly injured Protoman as the only survivor. Dr. Light attempts to save Protoman by giving him a new body, but is only able to save parts of Protoman’s databanks. Proto is turned into X and retains all of his combat data and some of his personality, but his memories of everyone has degraded to the point of being unrecoverable. Light dubs him as Megaman X, Megaman in honor of Proto’s brother and X because he is a prototype. Given Protoman’s unpredictable human-like behavior in the past, Light seals him up to test his systems and insure X’s mental stability.
I just go to thinking of that one since Protoman has demonstrated an ability to break most of the laws of robotics, the jury’s still out on whether or not he ever broke the first law. Like X, Protoman seems reluctant to get tangled up in the fighting that is going on even though he does offer non combat related aid to his brother many times. Protoman also has a dash system and since Light has yet to make one for Megaman he probably just used the one Protoman had for X’s. Also Protoman can create a much more powerful shot with his buster than the others, so it wouldn’t be too hard to convert it into an X-buster. Also upgrading Protoman’s mind wouldn’t take much effort since Protoman has demonstatrated that he can make his own decisions, he even refused to let Dr. Light fix him once.
