It almost seems like it's too much of a gap to bridge between the Classic series and the Original. If everyone got killed and such, and they spent a long time making it powerful and dramatic, that would all be well for X fans because that's launching into the series they expect such things from. Classic fans, however, would feel betrayed by the transition into a completely unfamiliar ground.
Alternately, if they closed it with some happy the-day-is-saved scenario, with the triumphant hero, X supporters might feel disconnected, as if the series they value has kind of been forced into the game out of necessity . They might feel that Capcom ripped them out of a proper prelude to their series.
The best decision for Capcom would be a middle-ground between the too, but I find that it would be fairly hard to accomplish... it may be one of those things that's fine remaining just "there," without a deep transition, so the series stay as distinct as they were intended to be.
