So, as most of you know, the Nether has been under heavy reorganization since roughly Janurary-February-ish. As of 11 July 2014, the lion's share of this project has been completed in that everything along the mainlines has more or less been rerouted into substations and the lines more or less horse safe, though overworld sides have not been checked, so proceed with caution while on a horse.
Speaking of caution, a word of warning: NEVER eject mid-rail in the nether unless you're at y>114 or so; due to a bug on Mojang's end, you may potentially eject over open air to death by falling or lava oceans; we cannot comp any losses due to such bugs. This bug appears to be fixed now, but I'd still be careful.
All mainlines have been dual railed as to avoid collisions, and all substations and rail lines have been marked on the dynmap, substations are on their own Stations layer, but rail lines under the Rails layer, which you need to enable to see.
Substations have a redstone torch denoting where the rail leading to Central is and sandstone stairs/paths where the stairs to more floors are.
For reference, all the substations are as follows, along with coords:

In addition, as of 21 October 2014, the Outer Lines are now available for use, linking all four of the mainline endpoints in a 'circle'. This should make it easier to get around some of the outermost areas.
All rails have been mob proofed and chicken spawns are denied, so don't waste your eggs trying to spawn chickens. Rail lines are also edit protected so that people can't go burrowing through them, with owners listed on the protections for ease of decoration. Please do avoid digging tunnels to more portals though; part of the purpose of this project was to avoid that; if you're looking to keep a portal private, you can request a privated door and protected endpoint be put at the end of a rail.
Tunnels should stay 3x3, but can be decorated however line owners wish within that constraint. Tunnels to private grinders and the like are an exception; no sense in wasting an endpoint on a private tool.
To get yourself nether linked if you're not already, all I require is the following:
- Build the Overworld side portal where you want it
- Provide me the X/Z coordinates of the portal (hit F3 or do /pos to get these)
- Light it (if you're already Trusted; otherwise give any staff a holler), but don't go through
- That's it! I'll build the netherside portal and dig the tunnel along with railing, lighting and protecting it up for you. I usually get it done either same day or (in some cases) next day, but I usually have them done the same day they're requested. I'll let you know in some form when it's done.
- If I'm not online/don't notice the request (as I tend to be afk a lot on and off), you can PM NotUE or o_o on IRC the coords, I'll get to the tunnel as soon as I can.
I'm still in the process of planning player hubs for at least a couple people and a couple other things aside from that, but all the mainline cleanup is more or less done now. Thanks go out to all who helped out or were just patient through the whole procedure.
On a semi-unrelated note, I've also linked a second Mesa biome out of Nether Station Ender, labeled as Black Mesa, recently discovered by Septina and Skreelink. It doesn't have a safe building on the overworld side yet, but it's there.
