Maybe, after the first one had blue eyes, they decided to go with green for variation in the X series. Then, they decided that if they were going to make new series, they might as well keep them green so people would be able to tell they were all Megaman. It even still contrasts with the red of Megaman Zero\'s armor, you know. ;)
